While working in Missouri, Bowen joined the Missouri militia and achieved the rank of colonel. After the fall of Fort Sumter, Bowen left for Memphis, Tennessee, where he raised the 1st Missouri Infantry and served as its colonel. Promoted to brigadier general in March 1862. Major campaigns and battles include Shiloh (wounded) and the Vicksburg campaign. Promoted to major general in May 1863.
